The Mets won for just the third time in nine games. The Cubs have lost three of four.
Sean Reid-Foley (1-0), the first of four Mets relievers, threw a scoreless sixth inning in relief of Sean Manaea.
The Cubs were 1-for-8 with runners on base against Manaea and Reid-Foley from the third through sixth before the Mets took advantage of an error by shortstop Dansby Swanson to snap the 1-1 tie.
Swanson threw the ball away on J.D. Martinez's one-out grounder, and Tyrone Taylor singled with two outs before Stewart's homer off Adbert Alzolay (1-3).
Reed Garrett tossed a hitless seventh, and Adam Ottavino followed with a perfect eighth before Jorge Lopez allowed a run in the ninth while notching his second save.
Stewart was one of seven players with one hit for the Mets. Pete Alonso delivered a sacrifice fly in the first.
Mike Tauchman had two hits for the Cubs, who scored their first run on Miguel Amayo's sacrifice fly in the second inning. Tauchman scored on Matt Mervis' pinch-hit RBI groundout in the ninth.
Cubs starter Javier Assad allowed one run on five hits and no walks while striking out one in five innings. The lefty Manaea gave up one run on three hits and four walks while striking out three. He also went five innings.
The teams traded sacrifice flies in the bottom of the first and top of the second.
Francisco Lindor singled with one out in the first and then appeared to be picked off by Assad, who threw to first as Lindor broke for second. But first baseman Patrick Wisdom's throw sailed wide of second baseman Nico Hoerner covering second, and Lindor raced to third. Lindor then trotted home on Alonso's long fly out to center.
Swanson drew a one-out walk in the second and went to third on a single by Tauchman. Nick Madrigal walked to load the bases, and then Swanson scored on Amaya's fly to left.
